For me, Angel Beats, which I just started yesterday and finished today. Learning how some of the characters died were really sad.

this has never happened to me because i don't put a lot of emotional investment into the shows i watch. if the creators of the show need someone to die so the plot can move forward, it doesn't really affect me, even if i really liked the character.
Clannad....
The Future Diary: The last couple of episodes had me bawling like crazy. Through-out that series I cried, actually. I'm way too emotional... anime really gives me the feels though.
Full Metal Alchemist: the part with the Chimera. Woo... That part got me pretty good.
Angel Beats: the part with Yui and Hinata. My gosh... thinking about it makes me tear up.
Spoilers are obvious in this. Generally anything that will make someone cry is probably a gigantic spoiler. So read ahead on this post at your own risk.
Naruto (Don't know if this one really needs a spoiler because it's so early in the series, but oh well. It gets one anyways.)

Actually, then end of No.6 (it's kind of under appreciated; I recommend it to anyone who likes light action, post-apocalyptic, or conspiracy anime) got me pretty good.
That one episode in Inuyasha (dude not a spoiler since it's old, of you haven't seen it now you probably aren't ever) when he thinks Sango, Miroku and especially Kagome are dead. There was no way they were dead, but I was like nine, I thought they were.
...This list would be longer if I listed Clannad moments but that would be too long.
I wen poof for awhile, huh? Sorry, I guess I just kinda...dropped off. School started.

I cried at the very end when Nagisa died before I even watched the show

Toradora...Oh God Toradora hits you right in the feels. The whole series is pretty much designed to make you feel all warm and fuzzy and then when you've let your guard down throw down some big tragic event. Many a manly tear were shed but the Christmas episodes seriously had me whimpering and sobbing like a child lost at a train station.
But the one I don't think I can ever live down is the time I cried to K-ON! (Yes K-ON!) The end of the first season was just so damn sweet and heartwarming that I ended up weeping just a little.To this day I'm not sure why I can get through watching the most tragic of death scenes in other shows without even batting an eyelid and yet the ending to K-ON! was the one to make me cry.
Also Gunslinger Girl has got to be the saddest anime ever made. If anything was designed to make you curl up in a ball, wrapped in blankets and sob bitterly as you sip hot soup alone at night it is Gunslinger Girl. And the manga only takes it further and further until you almost don't want to read anymore because your heart can't take the pain.
The ending of Ano Hana....ohhh that ending.
