The Japanese can't seem to find a competent prime minister, or at least they haven't been able to ever since Junichiro Koizumi (who was popular but also very controversial).
So yea, since the PM already said he was gonna resign soon anyway, the parliament might as well save him some face. More importantly, this is not a good time to force him away, since the nation is in s state of crisis.

It's got nothing to do with the issues.
I think it's largely due to their political culture.
I don't know the details well enough to put a finger on what exactly it is... but there's something about their political culture.
Kinda like in the US how Republicans and Democrats do their best to tear the country apart whenever the other is in power and are damned good at doing it.
But the role of "diverse thinking" politicians sparsed in different departments (which negate the one will of a possibly better oriented individual) IS to tear the country apart. If Japan is still monarchic and crazy enough manage politics different from the rest of the world(which they do on so many levels), why don't they put the emperor in charge and turn congress into his lackeys? Given the emperor isn't too senile for the job.
