Simply put: Money. Voice actors will work wherever the money is; it's just a matter of going through the readings and being chosen for the part, so it's not like Yuri Lowenthal won't ever do anime again (and he still does it), he's just doing what pays the bills. Lots of VAs are looking for work outside just doing anime, so there you go.

It's not even a matter of how much it pays; there's a system actors go through, and a lot of voice actors (unless they're someone like Steve Blum or Crispin Freeman) can't get big checks up front, so a lot of VAs wait around until the anime/game/ whatever the project is begins to air or hits the market before they see cent one. Acting is a big shell game, with people and companies and agents and everyone else moving the money around, so it's usually a matter of waiting until the proper shell is removed to get to the paychecks.
Not only is he doing it for money, like, Heinie (teehee) said, but to spread his name so other corps. will hear about it. Why limit yourself just to anime when Veggie Tales has a larger audience?

Voice acting only pays well if you're a famous movie star Bethesda wants for one of their games, where you have maybe one page of script before your character dies or vanishes for most of the game.
Or you're Steve Blum and they need someone to yell "BUB SNIKT SNIKT BUB" for a few hours.

Unless your name is Tom Kenny, you can not afford to be in one cartoon, let alone one type of animation and make a living.
Considering that Ben 10: Alien Force has been on for almost two years, you are a tad late in inquiring about whether or not Yuri Lowenthal was still doing anime voices or not.
The answer would be yes, of course he is still doing anime voices. I mean, he did Gurren Lagann, Code Geass, and Naruto Shippuden AFTER Ben 10: Alien Force premiered and those are just the anime voices that instantly pop to my head. Let's not get started on the sheer amount of video game voices that he has done since then. And sure, he might have been in the Veggie Tales movie, but in the same year, he was also in Resident Evil: Degeneration.
Voice actors are just that: voice actors. Unlike in Japan, where voice acting can lead to a very, very successful career as 60% of ALL animation in the world comes from Japan (of course not counting the American movies that the Japanese watch that require voice actors), voice acting in the United States doesn't make one all that famous. Voice actors need to be able to do a lot of things in order to make a successful career (have you seen any of the commercials that have his voice in it?) including being in a movie about talking Christian vegetables.
Yuri Lowenthal, between all the cartoons, video games and live-action roles that he has had in his almost 19 year career, has only been in about 10 kid's shows (not including the Veggie Tales movie), so your concern is a bit unfounded.
