The whole entire game of Dark Souls and Dark Souls II
I can recall a boss-fight in Rayman that was insanely hard. Don't remember which one, though

In normal, took me 2 to 3 tries. In hard, so many times I lost count.. But I eventually beat him because of I'm stubborn.

... The latter was so difficult we actually had to go load a lower-difficulty playthrough -just- so we could finish it. And seriously. We tried it like 20 times. grozit was legit.

Though I haven't had the honor of facing it yet, I know that Yiazmat from FFXII is an insane special boss to fight; seeing how it can take hours to take it down.

Took me 52 attempts to beat the crap out of him my first encounter. Second took me eight tries and the third ten tries. And the reason for this is that he has a lot of cheap crap and the AI for him is always set to the hardest difficulty, Kyle.

This game is hard as nails from start to finish; never mind the bosses. In the video below the player makes it look so easy; but I assure you, it's not! It's worth watching the whole video if you have some free time; but if you just want to cut straight to the bosses, here are the video times you'll want to jump to:
Chapter 1 Boss: 2.20
Chapter 2 Boss: 6.42 Note: This boss is easier to defeat if your Energy Release gauge is already full; if not then you'll likely have to face the more tricky second phase, which is not shown in the video since thiscyborgplayer is just too good.
Chapter 3 Boss: 10.50
Chapter 4 Boss: 15.45 Note: Technically this boss appears at the start of this chapter. Essentially it's the main battle station that features in the chapter throughout.
Chapter 5 Boss: 17.50

Tough bosses in Dark Souls/Demon Souls. Also multiple Raid bosses in Rift/WoW.
The Veiwtiful Joe games had some tough fights too.
Also Isaac Frost on the upper difficulties in FN Champions is a pain in the hat. Alphs 52 in DoA 4 on the hardest difficulty is just killer.
Dullahan in Golden Sun: The Lost Age. Somewhat difficult fight, to put it lightly. To put it plainly, he was several times harder to defeat than the actual final boss of the game.
Hazama Terumi was pretty hard but mostly annoying since he could do 2 special attacks in a row so it was more unfair but still having to beat him over and over for almost all the character stories was pretty hard.
While Dark Souls and Dark Souls 2 are challenging, I didn't have too much trouble with it. However, in Dark Souls 2, the Lost Sinner gave me a bit of a hassle. Also, I always hated the battle with Seath the Scaleless. I hate dealing with a cursed status. Oh, well, I guess Manus was pretty challenging as well. Other than that, though, no game boss was too difficult for me. Except for maybe Virgil in DMC 3.
