I'll try to distribute the anime with serious elements in rough categories
Action,suspense
Baccano! (http://www.anime-planet.com/anime/baccano) - Unsure if it's serious or not but still is very good
Black Lagoon (http://www.anime-planet.com/anime/black-lagoon)
Darker than Black (http://www.anime-planet.com/anime/darker-than-black)
Death Note (http://www.anime-planet.com/anime/death-note)
Elfen Lied (http://www.anime-planet.com/anime/elfen-lied)
Hellsing (http://www.anime-planet.com/anime/hellsing) - Not really serious but it is mature
Kara no Kyoukai (http://www.anime-planet.com/anime/kara-no-kyoukai-epilogue)
Phantom ~Requiem for the Phantom~ (http://www.anime-planet.com/anime/phantom-requiem-for-the-phantom)
Rurouni Kenshin Tsuiokuhen (http://www.anime-planet.com/anime/rurouni-kenshin-tsuiokuhen)

Romance - It's hard to find anime that are properly serious as josei are the one that usually mature while most anime are shoujo
Clannad After Story (http://www.anime-planet.com/anime/clannad-after-story)
Kimi ni Todoke (http://www.anime-planet.com/anime/kimi-ni-todoke)
Vampire Knight (http://www.anime-planet.com/anime/vampire-knight)
The Rurouni Kenshin OVA and Phantom ~Requiem for the Phantom~ could also partially fall into this category

Shounen with some serious themes
Black Cat (http://www.anime-planet.com/anime/black-cat)
Chrome Shelled Regios (http://www.anime-planet.com/anime/chrome-shelled-regios)
Dance in the Vampire Bund (http://www.anime-planet.com/anime/dance-in-the-vampire-bund)
Deadman Wonderland (http://www.anime-planet.com/anime/deadman-wonderland)
Highschool of the Dead (http://www.anime-planet.com/anime/highschool-of-the-dead)
Kaze no Stigma (http://www.anime-planet.com/anime/kaze-no-stigma)
Black Butler (http://www.anime-planet.com/anime/kuroshitsuji)
Welcome to the NHK (http://www.anime-planet.com/anime/welcome-to-the-nhk)

Others
Grave of the Fireflies (http://www.anime-planet.com/anime/grave-of-the-fireflies)
Mushishi (http://www.anime-planet.com/anime/mushishi)
Tokyo Magnitude 8.0 (http://www.anime-planet.com/anime/tokyo-magnitude-80)

The ones in bold are the ones I think you should definitely watch if you feel like serious anime

C: The Money of Soul and Possibility Control

Very unique and very interesting. Id say it was a serious one. Sadly short though.

Berserk
Fist of the North Star
Golgo 13
Barefoot Gen
Gungrave (past first episode)
Rin: Daughter of the Mnemosyne
The Twelve Kingdoms (not Ikki-tousen)

That's all I can think of for now.

As Screwby said , Kimi ni Todoke is great and so is Anohana. Welcome to the NHK deals with an incredibly serious issue, tough it deals with it trough dark humor.

If you want something a bit more "actiony" , then Code Gueass , Death Note and Baccano are pretty good.

Death Note - Full of suspense, mystery, bits of humor but only seldom occurs
Code Geass - Just like Death Note: Not much comedy. Mechas. Occasional fan service. Political.
Gundam 00 - Again with the mechas. Political
Jigoku Shoujo - Deals with the strifes of human life and most of all, revenge
Elfen Lied - Small amounts of comedy. Yes for gore. Has servings of ecchi though.

I'm not really sure if I can add 5 Centimeters Per Second here since it dwells more with romance.

That's all I could think of so far.

Gunslinger Girl is a serious type anime, more or less. Tags: action, cyborgs, Europe, assassins. It's pretty good, I enjoyed it. Watched both seasons, including the OVAs. Has a few feel-good/funny moments but other than that it's pretty serious.

BoogiePop Phantom is more of a horror genre, but it's pretty good. Different episodes follow different characters, but it all links up. I thought the series was a little short (12 eps) though. :(
