I love Evangelion because of its primary theme of the inability to emotionally connect to other human beings. Is there any other anime/manga out there that deals with this philosophical-psychological question in a sophisticated way?

I've never seen Evangelion and I don't really get what you mean in a sophisticated way so my recommendation might be far off.
One anime that talks about loneliness is NHK ni Youkoso.
