As Screwby said , Kimi ni Todoke is great and so is Anohana. Welcome to the NHK deals with an incredibly serious issue, tough it deals with it trough dark humor.
If you want something a bit more "actiony" , then Code Gueass , Death Note and Baccano are pretty good.

Death Note - Full of suspense, mystery, bits of humor but only seldom occurs
Code Geass - Just like Death Note: Not much comedy. Mechas. Occasional fan service. Political.
Gundam 00 - Again with the mechas. Political
Jigoku Shoujo - Deals with the strifes of human life and most of all, revenge
Elfen Lied - Small amounts of comedy. Yes for gore. Has servings of ecchi though.
I'm not really sure if I can add 5 Centimeters Per Second here since it dwells more with romance.

Gunslinger Girl is a serious type anime, more or less. Tags: action, cyborgs, Europe, assassins. It's pretty good, I enjoyed it. Watched both seasons, including the OVAs. Has a few feel-good/funny moments but other than that it's pretty serious.
BoogiePop Phantom is more of a horror genre, but it's pretty good. Different episodes follow different characters, but it all links up. I thought the series was a little short (12 eps) though.
