Why is that so bad? Just lower the strain on the system. The proper course of action depends on what is overheating. If it is the GPU, then you can simply lower the graphics settings a bit. If it is the CPU, you could try to lower the shadow settings (which, according to the conspiracy theories is rendered mostly on CPU).
But first you should try to verify that this is indeed is the cause of the problem. Try to dig up some temperature monitoring software for CPU and GPU (with logging, as temperatures drop really fast after a crash) and see what sort of temperatures you get when running Skyrim (and make sure you run it until it crashes, to see what they're at when that happens).
