i would recommend Chrono Crusade
it religion is based on Catholics followings

The Main characters are a Nun, a Priest and the Catholic Church waging a war Against Vampires
Hellsing
The protestant Hellsing Organisation protecting the world from.... well.... Vampires mostly (Also has a fun Catholic priest)
Well since everyone who posted before me mentioned the christian stuff.
Here's what i'd suggest:

In the Beginning: Bible Stories
A note to remember (for warning's sake also) though, these are the REAL DEAL. The ones that the other members mentioned doesn't even come close since those can't be really called "religious anime". So if you're looking something in which you can see Noah, Joseph the Dreamer, and all those other bible guys and their corresponding stories... then i suggest you go for the stuff I have suggested. But if you're just looking for crosses, churches, nuns, and other what nots here and there, then go for what the others have mentioned.
Coming from a largely catholic country, I've spent a little time of my pre-school years by watching these. Good times...

As far as the other (major) religions are concerned I don't recall seeing or even knowing something that share the same caliber with Flying House, Super Book, and In the Beginning when it comes to being religiously themed.
Japan being Japan, there are many buddhist and shinto faith what nots present in tons of anime. From Ah my Buddha to Rurouni Kenshin.
There's RG Veda for the Hindu faith...
And I'm yet to see something obviously Islamic. (there are Islamic references in anime though)
I was going to say that Neon Genesis Evangelion has major religious symbolism, but then I saw Rei's picture in your avatar.
I know some good anime/manga with themes of, based on, influenced by or centered around biblical/catholic/christian/church type religion/mythology.

The only ones I can think of are Trinity Blood, and D. Gray-Man (although imo, DGM has been on the decline as of late.) I never really went into Trinity Blood, I got bored of it after awhile. Cain the manga series is alright, although it does get a bit weird and creepy after awhile with all the poisons and such...
But that's all I can think of at the moment xD. If I remember any more, I'll edit this post; good luck!
