Well they play other stuff as well, but they do play some traditional instruments and continue the tradition check out: Twelve Girls Band.

There is a song named "Tokyo Classic" by the band Rip Slyme, which consists of traditional Japanese instruments (the title somewhat implies this). It is a remix rap song though.
Sorry but that is all I know. I understand that you mean original Japanese songs using such instruments, although I would not know of any, athough o iTunes there are some on sale.

The album 'Rough Guide: The Music of Japan' has some lovely tracks that are on the more traditional side, like 'Agari Jo' by Yoshida Yasuko and 'Nikata Bushi' by Satou Michihiro, though there are also quite a few tracks that fuse traditional music with modern music. That's about all I know of, I'm afraid!
I recommend checking out Agatsuma Hiromitsu, who is probably the most popular living shamisen artist today. His style merges Western pop and jazz with traditional Japanese music.

The Yoshida Brothers are also very good shamisen players with a distinctive style.
