Are there any anime that take place in NYC?

As in, mostly take place in NYC. I know Blood+ episodes 40 to 50 take place in NYC, but that doesn't count as they stay in Manhattan.

As you can tell, I'm a New Yorker - I was born in Queens, but moved out to a quiet "big" little town called Valley Stream in late '95.

Not that I know of, sorry. Most anime takes place somewhere in Japan anyways...

Japan or fantasy worlds.

You could watch Evangelion and pretend that it's New York. To someone from Nebraska, the skylines all look the same.

Did a bit of digging...

Ronin Warriors: New Adventures OVA
Chrono Crusade
Red Garden
Pet Shop of Horrors (Chinatown in NY ;p)
Marmalade Boy (half of the 3rd season took place in NY- heck, the opening includes Lady Liberty)
Aquarian Age: The Movie (final fight takes place in NY)
Lupin the 3rd: Missed By A Dollar

Of those, I've seen only Marmalade Boy and Pet Shop of Horrors (so those I am 100% sure about). The others are all listed as being in NY or spending a good chunk of time there.
