Edit: Here's what I think. Link seems to be the popular vote, but consider this. Marth has mad skills with a sword that Link doesn't. The reverse side of this, is the fact that Link has been in the bussiness longer, and has reflexes Marth can't keep up with. Another idea, is that Marth is more of a speed fighter. He doesn't last long in an extencive battle, while Link gets better as time passes. Link has more gadgets that allow him to have long-range attacks at any time, while Marth has to depend upon the items. Of course, if you are playing as Marth, I dont guess you would miss out on the counter move in a case like that. But again, that takes us back to the reflex issue. He has to have about 1/2 to 1 second between moves. The reflexes can make all the differance. Another thing to concider is the way they think. Marth beleives that he should first read his opponent and then attack with a defencive plan in the back of his head. Link says, "Tear them up then to hell with it." Start posting!
