I would assume every anime is fictional more or less, some may derive their material from reality. Non-fictional is akin to a documentary is it not? Do you perhaps mean an anime that is non-fantasy with a setting in modern day reality?

I dont quite know what you mean when you say a moral behind it. I wonder would Clannad fit that description? Not sure, the only one that comes to mind is Mononoke-Hime and Naushica of the Valley of the Wind and perhaps Grave of the Fireflies. Honestly most shows have some kind of moral or lesson woven into their story, more or less, if you were to name something more specific it would be easier.
