Default Kannagi (anime) & Kanpachi (manga)

When I watched Kannagi anime, I heard two main character's names, Nagi and Jin then I went back to manga, those main characters are same! However, mini nagi doesn't show up so that meant shes not a part of that show because it has two different stories?

It's likely not a part of the show because the show was produced with a set episode count. Because the producers are ending the anime at a certain point in the storyline set up by the manga, anything beyond that point is left out, as well as some things which are contained within that section of the story so that the anime's script writers can create some sort of conclusion.

Anime based on on-going manga are just that: based on it. They are necessarily a perfect replication of the manga into animated form.
