As stated in the title, anime that, in your opinion, are almost completely different from their manga version.
I can easily say that my top choice would be Mai-Hime.

i hate the anime, the mange better than anime...
YuGiOh. The manga wasn't that horrible.
Ragnarok Animation. It was based on the game, and therefore sucked. The manwha rocked.
Akira. Pretty much almost everything.
Sailor Moon between anime and manga had LOTS of differences.
Chobits was different the manga and anime same story but in anime the start it shows hedeki in the farm but in the manga it is cut off

The Hunter X Hunter manga was different from the anime too. It had more blood :)

Huge difference. Huge. The anime completely changed the flow of the manga's story... It's the reason why they had to stop the anime halfway(Actually less than) before the actual story was finished.

Full Moon's anime and manga are pretty different, yet they are still both good.
Kamikaze Kaitou Jeanne's manga is a lot better than the anime.
Kodocha's anime stopped following the manga after volume 6. Which made me incredibly angry.
Full Metal Alchemist
Huge changes in the storyline and plot about halfway through the anime. The anime added characters and even changed the name of some of the homonculi to do it.
The manga is still great though. As good as I think the anime was it's just no competition for the manga.
The RahXephon manga was far, far different from the anime(anime>manga, by the way). A truckload more fanservice(almost to NGE levels), serious re-writing of characters and their roles, and the most awesome of the Dolems.
they screwed up the Appleseed movie to the max.
Genshiken manga was much better than the anime.
Ghost in the Shell was almost completely different, but made for a better movie than the manga did. had they followed the manga directly, the movie wouldve been in the vicinity of 6 hours long, at the least.
Akira and fruits basket I think, they cut alot out of both...hacked them to bits..poor things =(

Manga - Anime. Third season is coming out over the next few weeks and the character development of Fye/Fai/Fay is going to be annihilated.
Hmm... Full Metal Alchemist. Their storyline is way different than the anime. Some parts change, although i like both manga and anime.
I agree with Fullmetal Alchemist. The manga and anime split apart in about Volume 4 of the manga.
There's also Loveless. Although they both pretty much follow in the same direction the manga has more character development and has more scenes that are not shown in the anime.

err . to tell uu the truth .. i think all manga is differ according to what version uu are reading . if uu read eng or chinese it would be differ . but if uu read the jap ones it would be the same .
Hmmm, prince of tennis was quite different in the ending, and I think loveless is quite different too. So is Furuba and Tsubasa Chronciles.
Time for me to be a Jerk and Analyze this far too much ^_~ However, if you really look at it, Anime and Manga are two different ways of retelling a show in a completely different way.
Manga usually lasts Longer and is much cheaper to produce, Anime episodes usually cost about 20 Grand to produce edit and market, Manga is much cheaper and so therein much easier to produce.
Naruto in it's own right is going to cost an Arm and a Leg to finish for example because it is one series which is trying exremely hard to stick to the original Manga.
An Anime usually goes from 13(Half a Season) to 26(A Full Season) to 52(Two Seasons)
There are very few Anime which are spot on to the Manga, the Anime is simply an Adaptation to the Original which brings the Story to life.
Think like Children's Books, and you see Disney taking them and making classic fairytales. - I see that like I see Anime, the Manga are the original stories and the DVD's and Anime are The Adaptations
I love both :)
