I'm not real big on hero/villan, good guy/bad guy games, but I'll go with.

Hero - Master Chief (Halo)
Villian - Tom Brady (Madden 06) I don't like New England, and he's the reason they are tough.

Ok, and actual "bad guy" villian.... from Ninja Gaiden
Murai well I'm sorry, but that's the best I can come up with right now.
